I took an existing skin for the Saab 340 in FSX and modified it to be a Cargo variant .
It works but I would like for it to be a cargo variant with out passenger windows .
What do I do to remove the passenger windows from the model ?

It depends. If the windows are part of the texture you just paint them out. Since you've repainted the plane already I assume that's not possible.
So the windows are probably part of the model itself (i.e. holes in the fuselage). If there is glass in the windows that are textures (with alpha channels to make them transparent), you can edit the glass material to make them opaque (white alpha channel). But this sometimes will make the cockpit windows opaque too.
If there is no glass or they don't use a texture, the only way I know of is to load the plane into ModelConverterX (assuming it is a native FSX aircraft), export it to a source file format (like OBJ or 3DS), load into a 3D CAD program like GMAX, Blender, or 3DS Max, and fill in the windows. You will have to re-animate the entire plane. Then export as an FSX MDL file.
If this is an FS2004 model you are using in FSX, then you will need to use ModelConverterX to convert the plane to FSX format first, which is another long process.

Thank you very much for the info , it sounds daunting. Maybe I will try to find a cargo model of the 340 .
