There is a way to get rid of a stock airport, so it won't appear in ATC.
1. Open the stock airport in AFCAD. 2. Press S to display start locations. 3. Zoom way out and draw a box around the entire airport. It will all turn yellow. 4. Press the Delete key - it will all go away except for the reference point. 5. Press the L key to to go to night time. Draw the box again and delete it all again. 6. Choose Lists/Communications. Delete all radio frequencies. All of them. 7. Press A to view the navaids and ILS's. 8. Double click each large green ILS arrow, and enter DO NOT USE in the name box. 9. Enter 000.00 in the frequency box. 10. Uncheck the Back Course, DME and Glideslope boxes. 11. Repeat for all ILS's. 12. Right click on empty space and change the name of the airport to CLOSED or REMOVED. 13. Save it as something like AF2_EGAD_remove. This will signify to people it's gone.
Now it will not even appear in the airport listing in the ATC menu. However, the closed name and the ILS's will still show in the map, and you will still be able to select the airport in the Go To Airport menu.
Keep in mind this does not remove the airport polygon nor any buildings - you need other programs for that.
