You would need to either move the airport to fit the FSX mesh or use a program like ADE or SBuilder to remove the water areas. This is the most common problem moving FS9 airport scenery to later sims.

I have made some edits in ADE that should improve things. Note there are still a lot of problems outside the airport itself, but this should get you closer. Details in the readme file. There is a tower cab on top of a light gray building that may also need to be fixed, assuming you've installed the FSX Classic Libraries. If it has transparency problems:
0. Make sure FSX is not running. 1. Download and install ModelConverterX if you haven't already. 2. Import the following file into MCX: FSX/Addon Scenery/Scenery Objects Library/fs9_custom_objects_SS_1.bgl 3. Choose Export Scenery (not Export Object) 4. In the drop down box choose FSX BGL file. 5. Click Save and overwrite the original file. (Back it up first if you wish.) 6. Start FSX and check the tower for proper transparency.
